When you buy a mare in foal at an auction are all the stud frees paid for already?
Are Jockey Club papers given to you when you buy a horse at auction? Or they sent to you later on?

Yes, stud fee is already paid on mares in an auction.
Papers (and stallion service certificate for in-foal mares) are turned over to you after the auction house is paid.

In addition -
While stud fees are paid, the "live foal guarantee" does not pass to you. If you're buying the mare & the foal is a bonus, not a problem. If you buy the mare FOR the foal & you want a guarantee, you need to buy insurance to cover.
Also, while everything Hold Your Peace is true at the better known sales, if you go to a local sale, make SURE all pertinent papers are in their office, before you buy. Just in case.
We bought a mare whose papers were NOT in the office, but there was a guarantee we'd get them. We got them after a few months, but could just as easily have ended up with a mare with no papers, which has happened to others at smaller sales.
